Title:Identification and characterization of a RAPD/SCAR marker linked to a resistance gene for soybean mosaic virus in soybean

Abstract:Soybean line 'ICGR95-5383' [Glycine max (L.) Merr.] is a newly released germplasm from China and is resistant (R) to soybean mosaic virus (SMV). ICGR95-5383 was crossed to the susceptible (S) cultivars 'HB1', 'Tiefeng21', 'Amsoy', and 'Williams' to investigate the inheritance of SMV resistance. The F-1 and F-2 plants were inoculated with SMV-3 (the most virulent) strain from Northeast China. The results showed that F-1 plants from the four R x S crosses were necrotic (N) and all F-2 populations segregated in a 3(R+N): 1S ratio, indicating that ICGR95- 5383 carries a single gene with incomplete dominance for resistance to SMV. In a bulked segregant analysis (BSA) of the F-2 population from ICGR95- 5383 x HB1, a codominant RAPD marker, OPN11(980/1070), was found to be linked to the resistance gene in ICGR95-5383. The 980-base pair (bp) fragment OPN11(980) was amplified in the R parent ICGR95-5383, R bulk, and resistant F-2 plants. The other 1070-bp fragment OPN11(1070) was amplified in the S parent HB1, S bulk, and susceptible F(2)plants. OPN11(980/1070) was amplified in the F-1 plants and the necrotic F-2 plants from the R x S cross. Segregation analysis of the RAPD marker in the F-2 population revealed that the marker OPN11(980/1070) is closely linked to the resistance gene with a map distance of 3.03 cM. OPN11(980/1070) was cloned and sequenced, and specific PCR primers were designed to convert OPN11(980/1070) into sequence characterized amplified region (SCAR) maker SCN11(980/1070). SCAR analysis of the F-2 population confirmed that OPN11(980/1070) and SCN11(980/1070) are at the same locus linked to the SMV resistance gene. The RAPD marker OPN11(980) was used as RFLP probe for southern hybridization to soybean genomic DNA. Southern analysis showed that soybean genome contains low-copy sequence of OPN11(980). Using a recombinant inbred mapping population of 'Kefeng No. 1' (R) x Nannong1138- 2'(S), OPN11(980/1070) was mapped to the soybean molecular linkage group (MLG) F between the restriction fragment length polymorphism( RFLP) markers B212 (0.7 cM) and K07 (6.7 cM) and 3.03 cM apart from the SMV resistance gene.
